I would send you more diagnostics, but there's nothing more than what I reported the last time. I don't know where to get any additional logs other than fetch*.log, transaction.log and the journalctl output and none of these contains the entries you mention.

can you please post the full error message you've seen in the logs? This
should be something like:

compute_idx_and_geometry: Node ... used in way/relation ... not found.
compute_geometry: Node ... used in way/relation ... not found
